It will preserve the tags when you convert from one file type to another. If you want to retain the quality of FLAC while still keeping the file size small, you could convert to Apple Lossless, which iTunes of course supports, otherwise, if you're not bothered about losing quality you can go with MP3 or your compressed format of choice.
